Overview

The status of Republica Srpska is like this - it is one of the two entities formating the state of Bosnia and Herzegovina. RS is unitary state (subdivided in municipalities - obstine), presidential parlamentary democracy.
Municipalities have (right to) flags, of which I believe we have see only the flag of Srpsko Sarajevo and Bileca, and which follow the Serbian vexillologic practice (square banners of arms).
The other enitity of B&H is the Federaion of Bosnia and Herzegovina (note the possible confuzion of the two!), being what was formerly often called Croatian-Muslim(Bosniak) federation. It consists of 10 cantons (kanton/zupanija), further subdivided into municipalities.

I found the a book with all the cantonal constitution of the Federation of BIH. All the constitutions mention that the canton (kanton for the Bosniacs - zupanija for the Bosnian Croats) can have its own coat of arms, flag, seal and hymn. Only two constitutions were describing the coa and the flag: I didn't understand, but: - these two canton were cantons with a croat majority as there was written "zupanija" and as the coat of arms (as far as I understood) was based on the coat of arms of Croatia and the flag being red-white-blue
