I don't know why a cocoa tree is represented on a Czech flag, but the representation, although simplified, is quite accurate.
On the flag, the tree is shown as a stem with two leaves and two pods - the two yellow fruits. On real trees, flowers are formed nearly directly on the trunk, so that the "stem" of the pod is hardly visible. A tree can bear up to 40-50 pods, but several of them don't mature because of wilting (degeneration of physiological origin) or are damaged by insects, rodents, ferrets and diseases.
