Based on information from L'Album 1990,
and picture in correction 26,
there are in use flags for the President, Chief of Staff and Chief on Navy
and there exists a war pennant.
The flag of the President of the Republic is an (approximately) square flag
designed as the national flag - therefore having the square canton covering
much more then a canton
would usually be. In the canton the star from the national flag is
replaced by a golden laurel wreath with a smaller white star in its
base and between the branches golden initials GE. They stand for
Gnassingbé Eyadéma, who took the power in 1967, then still under
name of Étienne Eyadema [the accents are not sure and written
differently in several sources I consulted] that he changed to Gnassingbé on
8-MAY-1974 (so says the site on rulers at http://www.geocities.com/Athens/1058/rulers.html).
The font, size and position of the initials is my interpretation ("reconstruction"
if you want), since the image in L'Album does not contain any initials.
Depending on when these flag is adopted, it may be that EE was also used (probably without accents anyway). It may even be possible that former presidents had versions of their own. In that case here is the list from the mentioned site:

The flag of the Chief of the General Staff of the Armed Forces (Chef de l'État-Major des Forces Armées) is in the same design as the flag of the president differing in the elements contained in the red canton - here a golden emblem consisting of two rifles in saltire, an anchor palewise an
